Here is an example: Lets say your trying to curse someone and your using Thurisaz and Hagalaz.
Vibrate Thurisaz x9. Then affirm Once with intent

Just and example but you can see how you use the runes together. Vibrate the first rune a certain number of times with the affirmation (in this case 9 being the number of endings) then vibrate the second rune a certain number of times with the affirmation.
If you want to know how many times to vibrate a rune just look at its number (they are numbered alphabetically in order on the JoS) For example Algiz is the 15th rune (15 being the number of protection and everything Algiz represents)
