If something hurts, then don't do it, that is unless you want to heal a certain are of your body. I sit relaxed on my bed when I meditate. No need to contort yourself like a pretzel. If you want to open and heal a troublesome are of your body, then go slowly with yoga. Persistence, along with consistency, is the key here. This should be done every day, even twice a day, gently and without any forcing. Just hold as long as is comfortable, and in time, you will see improvement.

At training we are required to sit in a position called "Seiza" which is basically Japanese for sitting on the heels. I find it helpful to fold one foot on top of the other while maintaining the position.

I also recommend a little stretching, like rotating your ankles for a few minutes if that is where the problem is. If it is a knee inflexibility issue, I would not recommend pushing it.

I do not not if the position is required but I tend to switch it out with the cross legged position :)

Well my heels were killing me too, so I put a little pillow below them. I always meditate on my bed for comfort. There is no need for any pain while you're doing yoga or meditations, as pain is not a good omen. Just adding to this reply, a little tip about the pillow.
