If mars is in my 12th house and it is conjunct with my AC by a few degrees, would doing a mars square also empower my 1st house as well? Just wanted to ask.

Yes. Whether Mars makes aspect to your AC or not, in both cases there will be some changes in the 1st house, Mars being the natural ruler. In your case being that Mars is in conjunction to the AC, these will be greater. The planetary square will also affect the other aspects that Mars makes to the other planets, as well as changes in the 12th house, where Mars is situated in the chart.
