This is because you likely already have a weakened digestion, and therefore the extra movement from the breath of fire aggravates this in a sense. The BoF is directly moving your intestines, which can loosen any fecal matter that is already in a "poor condition".
Normally, our spleen processes food and removes water before it enters the intestines. If this doesn't happen, due to a yang deficiency of the spleen, then the food matter in the intestines will be more prone exiting in an uncontrolled manner.
So what you have is not really caused by the Breath of Fire itself, as a similar movement could also lead to Diarrhea. I believe it is more likely that you have some pre-existing digestive weakness which leads to this.
Before I had improve my health, certain yogic exercises would cause in me a bit of a "detox sickness", which occurred as the exercises cleaned out the tissues, which lead to a bit of a debris overload in the blood. However, as I resolved my pre-existing problem, this stopped occuring.
Ironically, the yoga, despite causing some temporary discomfort, was what lead to improved health over time, as the added energy from this improved the organs responsible for detoxing, which then stopped the discomfort at later dates.
