Let’s say a schedule for a planetary square or rune work is finished. Can I reuse the affirmation if I were to redo the square/rune work to empower something further?

I guess I’d be raising the same energy as before.

Regarding planetary squares specifically. If were to use a planet mantra to empower a chakra and state in the affirmation the planet will do that indefinitely, will it be forever or will it lessen over time? How does it exactly work?

Using the same affirmation at a later point doesn't affect previously done work with the same affirmation; it just build on top of it.

If you affirm that the energy is empowering your chakra indefinitely, as in continuously, that doesn't do anything. That's not how energy works. You raise energy and you spend it. It's not a single working that gives you infinite energy for empowerment forever.

I’m doing both anyway but I wish to know the difference in effects. What does Saturn strengthening my root chakra mean exactly? Is the chakra permanently strengthened? Should I look at chakras like muscles, where I have to constantly empower and feed them energy?

It isn't any different. Yes, you have to constantly feed the chakras energy. At some point, they start to pick up energy on their own, but empowerment is still required.
