I believe both planets would influence this, but the affairs of the ruling planet in your chart create unique karma for you, which is distinct from the home planet of that house.
For example, if you have Leo at 25 degrees on the 4th house, perhaps this would make you overly aggressive/prideful towards your family or your domestic situation. This energetic pattern exists in addition to the state of your natal moon, which is also connected to these affairs.
Discerning the difference between the house and its home planet can be kind of difficult, but I don't think you have to. You can just view both as manifestations of that energy(s) within your soul.
Therefore, I believe this can be thought of as similar to a natal planet which aspects another natal planet: Both planets are involved in creating and driving certain affairs. The energies are blended in a way, and both have some responsibility in their own right.
So if you do a Sun Square, or do a freeing working on your natal Sun, this would alter the Sun's influence within your soul, including on the 4th house, but also some aspects of the 5th house, and lastly the planet itself and its aspects. This is because all 3 are connected to the Sun in their own ways.
In this case, as the natal Sun is what would be causing these issues, you would want to do a freeing working to most directly address that. Working with the moon can help balance this, but it might be more indirect.
If you target your working not at a planet, but instead towards a certain concept, behavior, pattern, or house, then this would also allow you to get around this concern of which planet to focus on. If you only have planetary squares to use, then you would probably want to use both.
