It's my understanding that Mars rules the men in a woman's chart, and that Venus rules the women in a man's.

Knowing this, how would you read a woman's chart if she has Venus in Gemini and Mars in Pisces. Does Pisces apply to Venus?

Venus is also practically right on top of Mercury. How does this affect the interpretation? Does this mean that the woman would desire an intellectual partner but simultaneously want a sould to soul connection (applying the description of Venus in Pisces)?

Venus in Pisces is not the same as Mars in Pisces. Mars by its nature rules over erratic encounters.

Venus often conditions what one finds attractive in a romantic sense and sexual affection, while Mars conditions pure sexuality.

Venus in mutable air Gemini is not always conducive to monogamy. Pisces is also a mutable sign and while the water element makes it more emotionally faithful and loyal (to the point of desiring deep soul ties) than detached air, it can also be highly deceptive and lascivious due to that mutable quality, especially in Mars. Mars in Pisces people tend to take abuse and then construct lies to compensate for this. Don't expect things to be plain sailing and if you are that obsessed about monogamy I'd be very careful here.

In the case of a woman Mars (along with the Sun) represents the type of man she is attracted to, so one has to think about the symbolism of Pisces itself, the aspects and the House placement, plus any degrees and stars, etc.
