Runes for Ida and Pingala?

You can use Ra (Fire) for Pingala (Sun) and Ma (Water) for Ida (Moon).
For Ida and pingala remember to balance and use affirmation.

- X10 Ra on pingala, x5 on Sushumna, the day.
-The night, x10 Ma, on Ida, x5 on Sushumna.

For Sushumna, solar mantra, as, Surya, Raum or Rune as Sowilo.
 
Sowilo can also be used as an-all purpose rune to empower everything.

However, if you want to use different runes for those two channels, Sowilo can work well for Pingala and Berkano for Ida. Use the same number of reps to balance them. Or use can also vibrate Dagaz at the end of your work on both channels. Dagaz create the necessary balance and puts them into communication, so they can both be active at the same time.

If you want to move away from runes, there are some Shakti mantras that are particularly useful. Krim relates to masculine, electric force, therefore being great for Pingala. Klim relates to the feminine, magnetic force, therefore being great for Ida.

Remember that, as suggested by Hs666, Ida is more active at night, while Pingala is more active during the day. If you can, the best times are midday for Pingala and midnight for Ida. At midday, you should preferably use only a Pingala mantra, while a midnight only an Ida mantra. This is because of how nature works. For use in the way that Hs666 prescribed, I would do 10x Pingala mantra with 5x Ida mantra at Dawn, and 10x Ida mantra with 5x Pingala mantra at dusk. This is because of how yin and yang energies are available during the day. Dawn is primary masculine/yang, and secondarily feminine/yin; while dusk is primarily feminine/yin and secondarily masculine/yang.

Those four are the four most powerful moments during the day. So, if you can do something during those hours, that's the best time. If you use planetary hours, you can consider that dawn is the starting time for the time and you can give yourself the allowance of the entire first hour of the day. For dusk, you can use the first hour of the night as allowance.

In addition to what Hs666 stated about Ra and Ma, you can also used the more powerful version of those 2 mantras, which is their fully spelled-out version: Raum and Maum. This makes sure the root sound is fully drawn out and manifested.

Alternative mantras to Krim and Klim are two other bija mantras: Hrim and Hlim. Hrim has solar qualities, Hlim has yin qualities. While Krim and Klim focus more on the electric and magnetic aspects of Ida and Pingala, Hrim and Hlim focus more on the active (rajasic) and the passive (tamasic) aspects of these two channels. All aspects are important, so you should use the pair that aligns best with your needs and goals.

Also, think of hatha yoga. Hatha literally combines sun and moon in its name. Ha, Tha. So there's a secret hidden in plain sight there: Haum for the Pingala, Thaum for the Ida.
